Daniel Tatis went 2-for-3 with a home run and two RBI, while starting pitcher Colin Schrader struck out five in 6.2 innings.
Southwestern struck first with three runs in the top of the 2nd, which came off and Knights' error and two doubles.
Tatis got the Knights on the board with a solo home run to left field in the bottom of the 4th, his second of the season.
With the bases loaded two innings later, Tatis came through with a sacrifice fly that allowed Blake Mitchell to score and bring City within a run.
Oliver Faith came up next and hit an infield single that brought in Chris Marquez from third base to tie the game at 3-3.
Andres Johnson then took advantage of a bad throw from Southwestern's catcher to the pitcher by sprinting home to give the Knights a 4-3 lead.
Southwestern, however, tied it in the top of the 7th on Andrew Guevara's RBI single.
In the bottom of the 7th, Anthony Mattheson hit a lead-off double down the left field line. Two batters later, Mitchell reached on an error by Southwestern's shortstop, which allowed Mattheson to come around to score what ended up being the game-winning run.
The Jaguars threatened in the top of the 8th when they had runners at the corners with two out, but Aiden Kuei came in as a closer for the first time this season and forced a ground out to end the inning.
Kuei then gave up a walk and a single to start the top of the 9th, but settled in and earned his first save by retiring the next three batters on a fly out and two ground outs.
The victory snapped a 10-game losing streak as the Knights improved to 13-24 overall and 5-18 in the PCAC.
They will wrap up the season with a road game at Southwestern on Thursday and a home game at Morley Field on Friday at 2 p.m.
